What kind of choice? Separate game-file changes from everything else? There will be the choice to modify game files or use old style (4 files in prestringtable), as well as there will be the way to just edit meta from Advanced tab (so that it will search xlsm files in the folder instead of PAZ), as well as there will be a backup of unmodified meta. The only real downside that I can see is the size of installer, which is not that bad for a 1 time download. Most will be happy about having all of that in 1 package. BDO Patcher will be improved over time to the point that almost every translator will use it and will create his/her own Project that users will be able to auto-update, etc. etc., at least that's what's planned. You have meta injector as your "separate" option already.
As for the users that should remember to re-patch, well...there's nothing I can do about that
I do plan to add "updater" at least for JP version in the future and then it will be sort of automated re-patching after user will click the update button, but then again the user will need to remember to click that button instead of using official game updater
